How do you go about replacing water damaged flooring under interior walls?

You may have to remove the wall and rebuild it afterwards.

You may be able to remove the damaged floor up to the wall (or as close as you can get on both sides). While this is out, use a recipricating (sawzall) to cut the wall loose from the floor. Remove the floor underneath the wall with hammer/chisel/flat bar/etc (what ever works). You will need to remove the floor at the two ends (and maybe the middle) first so you can put a shim under the wall to hold it until the new flooring is installed. It's a long process, but I've done it several times and it works.
