New home owner questions

I have a question regarding my home that I purchased a few months back, it is a 1999 Fleetwood Stoneridge 3 bed 2 bath sits on a poured walls foundation and I have a little over half a acre paid $72,500 beautiful house. My first question is I am having trouble during high winds keeping the pilot light lit on the furnace brand (Intertherm) the warranty company has been out 3 times for this they first put on a new thermal coupling a week later it did it again this time the thermostat had no power going to it and again no pilot light so they hit a reset on the furnace and got the power back on to the thermostat re lit the pilot again, a week after that the pilot went back out again so out the warranty company repair contractor comes again this time he replaces the thermostat and notices that the cap on top of the roof jack is not correct and at some point someone put a shield around part of the cap they also lengthened the jack to keep air from getting down the pipe BIG BIG no no he said with the shield it could cause carbon monoxide to be pulled back down the vent and that repair would not be covered by the warranty company since that is a pre exsisting condition, I contacted a contractor that specializes in MFG houses and he recomended that I have the entire duct work replaced from the furnace up threw the roof and including the jack and cap his estimate for this is $300.00 for all this seems like a real nice guy but is this a decent price for all this and will it stop the problem of the pilot light? this house went threw 2 inspections and I wonder why this was not caught by them!!! This is my first house and I have learned alot in the past 2 months any help with this would be great!!!!
