leaking roof

I know I saw a message about this subject but now I can't find it. Believe it was Mark who suggested putting a hose on the roof to investigate the cause. We will try this but please let me tell you what we have already tried and see is you have any additional ideas.
The windows are recessed 4" inches, 4" sill and tape and textured. When it rained this was the only place leaking. The whole top of the window drywall was wet and it leaked all the way down behind the wall to the carpet. We sealed the top and corners of the windows on the outside and the cracks between the siding. Didn't work. We put new shingles over the old on the whole south roof. We siliconed around all the vents and air conditioning cover on the roof. There is not an air conditioning unit installed and never has been.
Now when it rains it's still coming in at the south window location and has started a new leak at the north side window which is directly across the room. We even put another layer of roofing paper under the new shingles. We did not replace the
ridge cap shingles but did lift them and put the new shingles under them. My husband has built homes and another builder has look at it and they are both lost.
We are at a loss!
