Ductwork crossover bags should not be laying on the ground. Using a 2x2 or greater and support the bottom side of the duct to get it up higher. Cut any access off and try to avoid curves.. The straighter the better for ducting. (more air flow)

As far as water, depending on your situation and how much grade would be needed to reverse the water, you might think of digging a trench behind the skirting to allow water to shed down and away from the home.

it is a fact that your air duct cross overs should be sitting on at least a 2x6 pressure treated wood any where the ducting touches the ground. i have seen several times where this is just not sufficient to protect the ducting from water damage though. we repaired a homes ducting just last winter where the water level under the house was 10.5 inches. the water soaked the ducting and pulled it loose from the home so that the two furnaces were blowing hot air under the house. the home had 4-25 foot long ducts. the home was on a slab with block skirting. and it was like a pool under there. we installed a sump pump and diverted the water to the lowest point on the property. then we pulled these 4 water soaked ducts out from under the house. i would highly recommend that you hire this out! those ducts weigh 25 pounds dry. but much more soaked with water. we went over the scales at the local dump and there was 500 pounds of water in my truck. you can imagine what its like to drag a 125 lb thing out of a crawl hole down the 70 foot long lenght of a triple wide with water pouring all over the place.
again we installed a sump pump and i added a septic float and alarm in case the pump ever fails.
good luck
